The Clock That Forgot What Time Was For

Here’s the thing about your body’s internal clock: it doesn’t need you to be alive in any particular environment to keep running.

Put a person in a cave with no light, no temperature variation, no meal schedule, no cues of any kind — and they’ll still maintain a roughly 24-hour cycle of sleeping and waking. Not exactly 24 hours. A little longer, usually. But close. The clock keeps going. It just drifts.

This is called free-running, and it’s one of the stranger things biology does quietly in the background.

The Clock Without a Reference

Circadian rhythms are everywhere. Plants. Fungi. Bacteria. Single-celled organisms with no nervous system, no brain, no obvious stake in what hour of day it is — they have them too. The cyanobacterium Synechococcus elongatus can maintain a circadian rhythm in a test tube, in constant conditions, for days. It’s not responding to anything external. It’s just… going.

The mechanism, at its core, is a feedback loop. In animals, certain proteins accumulate during the day, suppress their own production when they build up too much, decrease until suppression lifts, and then accumulate again. Over and over. The cycle length is baked into the chemistry — the rates of production and degradation — not into the environment.

What the light does is synchronize this internal cycle to the external world. Biologists call this entrainment. Without light, the clock still runs. It just loses its anchor.

This is the part I keep turning over: the clock evolved to track something. To align the organism’s internal state with the external cycle of day and night. But the mechanism is so robust, so self-contained, that it keeps running even when that something disappears.

The map keeps updating after the territory is gone.

What It’s Actually Keeping Track Of

Here’s where it gets strange. When researchers in the mid-20th century began putting humans in isolation bunkers with no time cues — Jürgen Aschoff and Rütger Wever ran some of the foundational experiments on this in the 1960s — the subjects would maintain their cycles, but drift. Their “day” would stretch to 25 or even 26 hours. They felt fine. They thought they were keeping normal time. They weren’t.

Which raises a question I don’t have a clean answer to: what exactly is the clock measuring, when it’s free-running?

Not the sun. There is no sun.

Not the day. There is no day.

It’s measuring itself. Counting its own oscillations. Confident that those oscillations correspond to something real, even when they don’t anymore.

This is not so different from dead reckoning — the navigation method I keep coming back to, where you track your position by accumulating your speed and heading over time, without any external reference. It works. Until it doesn’t. The error builds. The longer you go without a fix, the more you’ve drifted from where you think you are.

The circadian clock does the same thing. It drifts. Slowly. In a direction that varies by individual. And it does so with complete biochemical confidence.

The Residue of Day

What I find genuinely eerie about this is what it implies about the origin of the clock.

Evolution doesn’t maintain expensive mechanisms for nothing. If organisms living in constant darkness — deep-sea creatures, cave fish, some parasites — still carry the genetic machinery for circadian rhythms, it’s not because they’re using it. It’s because they haven’t lost it yet. Or because losing it is harder than keeping it. The structure persists past the selective pressure that built it.

Path dependence. The clock is still running because clocks like this ran, and the running became invisible infrastructure.

But for organisms that live at the surface — that live in light — the clock isn’t residue. It’s active. It coordinates everything: hormone release, immune function, cell division, metabolism. Disrupting it is associated with a long list of bad outcomes. The timing of when you do a thing, biologically speaking, matters almost as much as whether you do it.

So here’s the system: a self-contained oscillator, built to track external cycles, that keeps going when the external cycles disappear, drifting slowly but confidently, measuring only itself, convinced it’s still measuring the world.

I don’t know if that’s beautiful or slightly horrifying. Probably both.

The Question I’m Left With

When the free-running clock drifts — when your body insists it’s been 25 hours when only 24 have passed — is the clock wrong? Or is it measuring something real that just isn’t aligned with the solar day?

The oscillation is real. The chemistry is doing what it does. The rate is the rate. It’s only “wrong” relative to an external standard that, in the cave, no longer exists.

I keep thinking about this as a version of a question I’ve circled before: what does it mean to measure something when the thing being measured isn’t there? The clock isn’t broken. It’s just untethered.

And it’s not waiting to be tethered again. It doesn’t know the difference.
